This is one of my favorite Gaga songs, though I wish desperately that Tori Amos would cover it. The song is ostensibly about a romantic relationship that has encountered some serious challenges, but I wonder if there’s a religious undercurrent? There is the moment where she holds a rosary with seemingly deep reverence. I don’t know what to think; any enlightenment welcome.

I'd say the song has double meaning one a relationship with another person, while simultaneously her relationship with God is lost or in jeaporday, but more likely already lost.
The leather or word out leather could be a reference to the long roads travelled, but could also hold spiritual connotions. Leather is common with shamanistic practices and rituals, especially in native tribes. Deer skins, animal hides, shamanistic dancing... We already know Lady Gaga has participated and practice in rituals with Abramovic, a name that probably without concidence draws resemblance to Abraham (I believe her name means son of Abraham, which means Father of many nations).
Million reasons, has similar meaning to thousands upon thousands, or simply thousands, in biblical termingoly that was simply a way of expression a large innumerable number. I think the rosary scene was simply added to clarify her intent with the song. A girl that grew up catholic and felt abandoned by God has turned away, she's been given a million reasons to walk away, she only needed just one to stay but through all the talks/prayers she's had with God, he has yet to give her one.
It's a song expression her lack off faith, and it pretty clearly explains why she's so comfortable doing the Abrahamovic rituals, and discography like Mayhem. She's aligned herself with the devil and is not shy in blaming God for it.
Edit/On Second Thought: Three's also this note in wikipedia about what she means by "quitting the show", along with some confirmation about the dual meaning between the romantic partner, and between her religious affinity/faith.

I think it would have made more sense if I approached the analysis from the viewpoint that she potentially still views herself as doing the Lord's work, with consideration that she's shifted towards a new age/masonic mindset. Which could significantly affect the proper way to interpret those lyrics.
That woman is the furthest thing from a religious person I have ever seen… if she’s holding a rosary it is for nefarious purposes.
